You can only nominate and avoid paying stamp duty if you don't change the price.
If you want to change the price, you have to pay stamp duty.
Having a 'side deal' like you suggest is illegal I'm pretty sure, but the stamp duty paid can go towards the cost base when calculating CGT if...
