The other spots looks like a spore,I would try and wash that off with chlorine or bleach.

Are you telling me that chlorine doesn't kill mould?According to Shannon Lush of Spotless fame, chlorine merely whitens the spore. To kill it you should use a qtr teaspoon of oil of cloves in a litre of water. (My recollection)
I know her book is available from ABC book centers and would be helpful to many here.
The more I look at these pics, the more I think rain is blowing up under the sheets where the overlaps are not down tight. If this house has a precast ridge sheet, it's possible that the rafters have sagged a bit over time and opened a gap for rain to penetrate. I would silicon the overlap edges as well as any screws.
It would be interesting to know if the water damage at the manhole is directly below where it would leak from the ridge capping overlap.
